Well if you put all the cheese over the toppings, the toppings get soggy and then when you take a bite you get the entire "cheese shelf" of the pizza wanting to come off with every bite.
If you put the toppings directly on top, they tend to slide around and fall all over the place, making the pizza messy to eat. The correct solution is to put most of the cheese below the toppings, but then to put just enough cheese over the toppings to keep them in place. |

I used to work at a very popular pizza restaurant (yes it is a restaurant not a pizza joint) and we put the main layer underneath with a slight (very slight) sprinkle on top. The cheese isn't supposed to go over the toppings because the toppings are supposed to be rather crispy. You do not want to boil them under the cheese.
