I use videora ipod touch converter - never had a problem with the resulting file.
I second that. Found it the other day just after I opened my iPhone and found out that iTunes wasn't converting them with sound very well. Its pretty quick too, and not too much quality is lost.

The only thing i find annoying is the single file at a time. You can't batch convert a directory using the same encoder settings across the board. You have to process each file individually, though it does have a queue you can add files to.
